At 2.5" of lift you will probably be ok however if memory serves the limit for the stock drive shafts is about 3" so you are close. I unfortunately don't know a lot about the 3.6 JKs but your best bet may be to call up Just Jeeps, CT Motorsports or one of the other sponsors and talk to them about your plans and see what they recommend.  These guys work on this stuff day in and day out and know what issues they tend to run into.
